Season second directly followed the first season finale. Some new characters are introduced in the season including Alexander Mahone, a federal agent who is designated to track and catch the escapees. The Company continues their plan to locate and eliminate Lincoln Burrows and others who get in their way. At the end of the season, Michael is sent back to prison in Panama and Lincoln is freed from all his crimes. Paul Scheuring linked the second season to the second half of ‘The Great Escape’.

^ Er,yes thats very useful....
Yeah,he goes to the botanical gardens in blanding to collect some medical-grade nitroglycerine. This stuff is can be both good (used as medication for heart conditions) and bad (can also be used as a primitive explosive).I think it is mentioned in the script,I also think it was mentioned to try and make you wander what Michael was planning on doing with a shit-load of explosives!
Because of the nature of this item,it needs to be stored at a certain temperature.Since it is way too hot out in Utah,Michael uses the botanical gardens regulated aie-temperatures to ensure the Nitroglycerine stays cool, and uses a particular flower as his reference. In this case, the Apachi desert ghost, his tattoo reminds him the nitroglycerine is hidden at that flower.
But due to Mahone finding and partly restoring Michaels computer hard drive that he threw in the river in the 1st episode of season 1,the FBI are able to see a lot of what Michael was planning, including everything to do with the botanical gardens,so they send 2 agents to wait there and see if he turns up (the 2 guys who chased him away).
Turns out of course,he was simply using it as a paymethod for the coyotes who arranged the whole Bolshoi Booze thing. They were fugitives in both the USA and Mexico, and they had a heart condition, obviously meaning they couldnt just go to a hospital for treatment or else they would get caught.
